LIke the OP, I, too, have keys like these:
    [HKEY_CURRENT_USER\Software\JP Software\Take Command 9.02]
    [HKEY_CURRENT_USER\Software\JP Software\Take Command 9.0]
    [HKEY_CURRENT_USER\Software\JP Software\Take Command 9]

Why do we need all three?
Even more interestingly, why do we need both of these:
    [HKEY_CURRENT_USER\Software\JP Software\Take Command 12.10]
    [HKEY_CURRENT_USER\Software\JP Software\Take Command 12.11]

    After all, 12.11 replaced 12.10!

That's not correct -- minor version and major version registry entries contain different data.

But if you must delete them, go ahead -- the worst that will happen is that you'll have to reenter your registration, and your window sizes & position will revert to the default. (Though since Take Command will automatically recreate the registry entries for the window info, you won't have gained anything.)
